This subphylum is certainly paraphyletic, but the group is generally accepted (often as class Archiascomycetes). Further molecular studies will probably make it possible to improve the classification of the higher taxa. Only one order (Taphrinales) is now recognized in the class Taphrinomycetes.

Class Dothideomycetes
This class and the Chaetothyriomycetes correspond to Loculoascomycetes in some earlier classifications and is often referred to as "bitunicate ascomycetes". The bootstrap support for this class is low in phylogenetic analyses of SSU rDNA data. Three orders are recognized now. The position of many families and genera of the class is uncertain, as molecular information is missing. Some families will probably have to be transferred to the Chaetothyriomycetes when more molecular data are available.

This class is usually strongly supported in analyses of SSU rDNA data. Three subclasses are recognized. Two of them are probably monophyletic, viz. Hypocreomycetidae and Xylariomyce-tidae, whereas bootstrap support for the Sordariomycetidae is low.
